Can there be any unused black dots, as in the original rules by Nikoli?

Yes there can be unused black dots. Will add a line to make this explicit and clear.

Why can't the sheep on R6C1 be isolated? Or R6C4?
What rule does that violate? Does having three lines from a black dot count as "crossing" it?

10. Binaire and 11. Battenburg
Is it OK to fill in 1s and 0s instead of drawing circles?

6. Branches aren't going from one grid-edge to another so that is violated.

10., 11. Yes, but be consistent through the puzzle.
